Threaded holes in the transmission
Can somebody tell me what these threaded holes are for? And if there is nothing mounted in them, should they be sealed or have a plug inserted?

They came from the factory with corks in them. They are used to mount various implements. Here is a pic from TM Tractor Parts showing the front blade mounted using two of the holes.
There are two ways to get enough Cubs. One is to continue to accumulate more and more. The other is to desire less.

Using something like cork (won't rust) or spare implement bolts to plug those holes will keep the wasps from making your torque tube a home.

For attachments to mount, i like putting bolts in all extra holes with never seize on them so they dont get cruded up

I know the Cub 22 sickle mower uses two of the lower holes for mounting. Also, the dirt daubers in mine prefer to use the lower transmission access hole. never have made a cover yet.

Good call on keeping the holes plugged. Opened the access cover on mine and got a hand-full of mud dauber nest. Maybe worth mention that there are gizmos whirling and push-pulling in there, so you wouldn't want to go too deep. I measured 2" on the left front lower before hitting something on my 1966 Lo-Boy. The others were all more. The shortest 5/8" by 11 tpi bolt my local TSC sells is 1 1/2", so that should be safe.

Those hole are above and below the driveshaft and clutch rod, which are the only things in the tube at that point, you can even run a bolt all the way through.

To help you learn the terminology, that part of the tractor is known as the 'torque tube'. The transmission is attached to the rear of the torque tube.

Actually Jim, while "torque tube" is what most people mistakenly call it, including myself most of the time, it is officially the Clutch Housing W/Eight Corks. Check your parts book. I believe "torque tube" was patented by Allis Chalmers. As far as I know, "torque tube" generally refers to the enclosure for an enclosed drive shaft on a car/truck. Thus it is behind the transmission, attached with some sort of joint or socket. I generally use the name "bell housing" to refer to the clutch housing.
