Currently derusting an Allis Chalmers seat and back support. Allis Chalmers - I just had to say that.

After several hours in the tank the rust and paint are removed and most of the steel bright. Remaining are black spots stained into the metal. Steel wool removes some of the black from the spots. Back into the tank - no major improvement.

Is this typical? Do I just prime and paint over (seal in) the stain? What?

Try a rotary wire brush with twisted tufts, that is bunches of wires twisted together before they are locked into the arbor, either in an electric drill or angle grinder.
(Gloves, eye protection, ear protection)
usually they also come up shiny, prime and paint or paint and paint,

i've got a couple of dewalt 4.5 inch grinders that accept 3" cup brushes. they work well and not too pricey. about $50 in HD or Lowes. for more extensive work, though, find a friend with a sandblaster cabinet. the results are fast and the surface prep for paint is hard to beat.
